Several cause-and-effect things going on that explain the answers to your questions:
1. Any ship that you eject from and leave unpiloted in space can be boarded (and stolen) by anyone with the skills to fly such a ship. And you can be probed and your location found sometimes in less than 1 minute, so leaving your Nyx without a pilot makes it vulnerable to theft. It's such an expensive ship that, basically, people create (or buy) an alt to fly supercapital ships, and the alt will never leave he ship.
2. The way player-owned starbases (POSes) work is: you approach a tower (and associated structures) in space, and if there is a ship maintenance array in the POS you get various menu options to fit/refit your ship, and if there is a corporate hangar you can store and load gear and ammo. It's pretty much like being in a station, except you're still in space, within the shield of the POS but in your ship.
3. POSes don't have personal hangars, just corp ones, but both the hangar and the maintenance bay have a stunted security system, so, again, leaving your items or your ship unattended/unpiloted at a POS runs the risk of theft by the spies in the corp or alliance. A lot of people trust others enough to leave small or useful ships (haulers, shield and armor repair ships, probing ships) unattended at the POS, but never something as expensive as a capital ship.
4. These ships aren't solo ships. You need another pilot just to move the ship around (someone needs to fly to your destination system to light up a cyno beacon you can teleport to), and these ships have capabilities such as medical clone facilities and their own ship hangars and cargo bays, that really make them function much like mobile stations (or POSes). Most of the features of the ship, and its costs, aren't designed for solo play.
